The company says the damage was limited to its round fencing process and the "vast majority" of its sawmilling operations were not affected.
The fire broke out at around 18:45 and was attended by six fire appliances. The blaze was under control by about 21:00.
John Gordon & Sons celebrated its centenary last year.
